Preparation for Using Parabricks

Applying for Access

Parabricks requires access to GPU compute nodes. Due to the limited number of available GPU nodes, they are currently installed in the Personal Genome Analysis section. Even if your analysis does not involve personal genome data, you are required to create an account in this section and submit a usage plan.

SSH Login to the Interactive Node

To use the GPU nodes, start by logging into the at022vm02 node:

ssh at022vm02

Downloading Data Files Required for the Tutorial

Reference:

Next, download the reference genome and sample data used in the tutorial:

wget -O parabricks_sample.tar.gz "https://s3.amazonaws.com/parabricks.sample/parabricks_sample.tar.gz"

Extract the data files:

$ tar zxvf parabricks_sample.tar.gz

Building an Apptainer Container Image of Parabricks

Parabricks is distributed free of charge as a Docker container image. However, due to security policies on shared computing environments, users are not permitted to run Docker commands directly on the supercomputer.

To allow safe use of Parabricks, you can convert the Docker container image provided by NVIDIA into an Apptainer container image. This conversion can be performed by regular (non-root) users.

The following command builds the Apptainer image. It can be executed on the at022vm02 node:

apptainer build clara-parabricks.sif docker://nvcr.io/nvidia/clara/clara-parabricks:4.5.1-1
